how do you organize you ebooks?

In my PC before I transfer the files, I keep the books per author.

In my Glo/iBooks (once books are transferred), I arrange by Shelves/Collections similar to Goodreads:
-- Read
-- To Read
-- Currently Reading

Author - series/number - title

I use calibre and dropbox. I save all my ebooks in dropbox then add them to my calibre library and use this to sync books with my kindle. Then i use goodreads to keep track of my lists.

I just use calibre. It organizes the ebook folders on it's own.  I just make sure I update the metadata so it's all the same format.  I also make sure I indicate if it's a series and in what order. If I wanted to sort by author, by series, etc., it does it for me. 

I also use Goodreads to track what I've read, what month/year I've read it, if the series is complete or when the series ending, etc.

I use Calibre, and organize books by author and then by series.  For me it's easier to find books that way.
